I have a 2000 Honda Civic EX and was wondering how much I should lower it and make it still handle good?

You lower it to make it handle better so it's more question of how low can you make it while maintaining drivability.

Yeah I've never really done any mods to any car that I've owned so I'm kind of new, but I was reading your where to start guide and that was extremely helpful.

not only that, but just lowering a car doesnt increase handling. if you get the springs, the car will handle worse, lowering springs only improve on handling just a little bit. for best handling, get a set of adjustable coilovers.

I wouldn't go lower than 2" unless you are going for the lower rider look
|
